However, last Friday, in the middle of the night, that causes a major problem when Windows updates kicked in. Anyone would know if there is another setting bypassing that one?

From the timing, sounds like it might be a Group Policy setting. If the server is a domain member, Group Policy can override local settings.

Or, on a domain, WSUS may be in place.
