You can definitely run a Web Connection app on Windows 2008 - even old versions run, but you need to configure IIS and the application pool correctly. Lots of documentation on the Web Connection web site.
Newer version automate the setup for IIS 7 and 8 and provide a new .NET module that's more efficient on those servers, but configuration settings also work for ISAPI and ancient versions of Web Connection (at least V4).
