Make sure you get Windows Server patched in regards to the wwFtp crashing issue. There have been issues in Windows 8/IE 11/Windows 2012 related to FTP that Microsoft is slowly fixing.

You might want to check out my blog post that describes some of these issues from a while ago. While it talks about downloads and uploads I suspect the problems apply to any operations that have multiple commands.

Microsoft has since acknowledged these issues and since the problem reports have been coming in less frequently I think have addressed at least some of these issues.

I'd also like to see a repro scenario. If it's still a problem it'd be nice to follow up with Microsoft and submit it as a bug report. If you could post a short code sample that demonstrates I can take a look since your scenario appears to be slightly different than what I talk about in the post.
