I also have the same problem. In my case if I modify or even look at a form (from within the project manager), then do a CLOSE ALL and DO my .app I get the ".scx does not exist" for the form I looked at. If I close VFP and then go back in and run the .app, everything is fine. For some reason, Fox is looking for the .scx file of the form instead of looking within the .app. I've never been able to figure this out, if you do, let me know.
