When generating the text version (from binary), obviously there is no binary regeneration... the only thing that can happen here is the "normalization" of the filenames for both, text and binaries. To see if this normalization is causing problems, you can rename the file "filename_caps.exe" to something else. If FoxBin2Prg doesn't found this program, then no file capitalization occurs.
