There are many options, these are some which I know are widely used:

1. The program contains a virus (this happens much more than most people think)
2. The program comes with advertisements, to get rid of the ads you must pay
3. The company also makes more advanced versions which come with a price
4. The company makes money tailor making the program for customers and/or for inclusion in other products
5. The program is a hacked version of a commercial product
