Actually, it saves it, on exit, to the folder where your foxuser file is. So if you have a separate foxuser for each project (helps with having local MRU lists, a lot!), you'll have a separate _command.prg everywhere. However, it will load the one which is in the StartIn folder. So you either write a launcher for Fox (so you get to choose an instance of it which will run where you want it) or create a bunch of shortcuts for each project.
I don't really mind having multiple _command.prg files but always loading the old one - if I really need my last session, I can always open the local one, and my MRU lists will bring most of the stuff I wanted anyway.
