>We are using the suite of Atlassian products. They include JIRA, Confluence, HipChat as well as BitBucket. JIRA, Confluence and BitBucket are installed on local servers. They are backed up at midnight. For about an hour, this brings the entire site down of the related specific servers. In 2017, a backup of a product should not lock such application. Does anyone know if there is a way to proceed with the backup while still allowing the users to access those applications?

Your first resource for this type of issue should be Atlassian.

Failing that, we need to know the platform on which those servers run. Is it Windows? Is it virtualized?

To do backups on Windows without downtime requires that the backup product use VSS (Volume Snapshot Services). This can be direct using Windows Server Backup. Or, if the servers are virtualized on Hyper-V, you can use a product such as Altaro running on the host.
