The only way to fix this was to run this macro:
Sub ContPageNumbering()
Dim s As Section
For Each s In ActiveDocument.Sections
    s.Footers(wdHeaderFooterPrimary).PageNumbers _
    .RestartNumberingAtSection = False
Next s
End Sub
