I have a similar Approach which runs through the following processes:

Close Project
Create temp folder
Copy PJX files to temp Folder
USE PJX
Scan
Copy all project files into temp folder
Open PJX in temp Folder
Run Build
Close PJX
Open original PJX

This has proven to be a very stable build process.
