This is not the case with later versions of FPDOS; 2.5 and 2.6 could be configured to run from a shortcut without dropping to MS-DOS compatibility mode.

FWIW, these are the settings we use for FPDOS 2.6 under Win98. We use a stock CONFIG.SYS with FILES=145 (YMMV) and no other entry in CONFIG.SYS except, in one case, a real-mode CD-ROM driver. The memory property sheet is set as follows:

Conventional RAM Total Auto Initial Environment Auto
Protected is not checked
EMS: The computer is not configured for expanded memory in MS-DOS
XMS: 3072 ** Note: YMMV. Tune to system memory, <16MB is max
DPMI: Total Auto ** Note: DPMI is derived from XMS total size
