ad nauseam:
If dealing with git, use git.
Using a git GUI is flying a Cessna on MS Flight Sim and thinking one is a A380 helm.

Whatever a GUI shows, is modified by this GUI, or whatever the GUI understand.

Issue the right command on bash and see what happens.
You might need to dig into ProjectExplorer to understand the command issued, or ask Doug for it.

Update:
also check the .gitnore setting in effect. The setting in effect, not the one of the folder.
git gonfig could have influence too.
