My favorite trick (which I have used just a couple of times) is to have the config.fpw which goes into the project come from a subfolder, where the project will still recognize it, and the regular one for the IDE in the app's main folder.

Not sure if that's exactly how it works, and not sure whether it even worked for me, but that's what I'd try again.
