Please read my message to Paul, where I clarify things a bit.

The primary partition where the boot sector and loader reside must fall within the 4GB limit; this is technically the system partition in NT-speak. The NT operating system itself resides on the boot partition, which need not be the same partition (it need not even be a primary partition), and if the boot partition where NT resides is not also the system aprtition, it can be an NTFS volume or volume set of nearly any size. In your case, both the system partition and the boot partition are the same, so you are bitten by the 4GB limit as you note.

If you want a large boot partition, the trick is to create a single, relatively small primary partition where the boot sector and loader will reside. A small FAT16 partition created with DOS will be more than adequate. Create an extended partition out of the remainder of the drive, and allocate that as a single NTFS partition; you can then make that your boot partition where NT resides. The small system partition need not be visible after the boot process; you can change it's logical drive letter assignment with Disk Administrator. Because BOOT.INI resides there, make sure that it is assigned -some- drive letter, since you may want to edit BOOT.INI to alter loading processes.
