I'd say go with the separate program. Sooner or later (hopefully) the app'll have to be updated, so you'd already have part of it in hand.

My experience with FTP in 2.6 is limited to using a proprietary DLL wrapping Winsock calls. Without one, I wouldn't even bother looking at interfacing with it. I think that sooner or later you'd start thinking about writing a wrapper. Who wants to do that in 16 bit?
