There is a registry entry as well as setup.stf as I remember. If you really want to hide the evidence of the install, write a wrapper around the Setup Wizard install (I use InstallShield) and have it rip out the SETUP.STF file after Setup Wizard finishes; you might be able to do this from within a post-setup executable, or have a post-setup executable write a RunOnce key to do a delete of the file in the registry and force a reboot at the end of your post-setup executable.
