I have had not problems converting my apps from mapped to unc. The only problem I have seen is with the setup wizard. I use a unc and the set up wizard declares that I have run out of disk space and do I wish to continue. I indicate yes and the setup continues fine. If I remove the UNCs from the setup parameters and use mapped drived I do not get this error.
