Here's one way to tackle this...
When I'm doing a beta or 'early final' version where I'm going to be making frequent minor updates I always set the EXE to run off the server, that way the updates are invisible to users, and they only have to run setup the first time. Just change the server EXE for an update, preferably at odd hours when users are off. When you're really about final with your app, then installing EXE on hard drive is a good idea...
