A lot of deleted items in a project will cause it to slow down considerably. Rightclick on the project, go to "Properties", and clear out the deleted items (be sure to do that with subprojects as well). We had a CONSIDERABLE performance boost (from 15 minutes down to sub-minute speeds) doing that.
