There is no documentation provided on the setup wizard format from Microsoft. They only tell you how to use the tool as they intended it to be used.
As far as running a program before installation, you could use a batch file or scripting language to wrap around the Setup Wizard installation program. I would recommend using a scriptable install tool such as InstallShield Pro to do this if your intention is to run one or more programs before the installation that may require a system reboot. There is a significant learning curve and expense to the product.
The installation process generted by the Setup Wizard is script driven through a file called SETUP.STF; there's no formal documentation on the format or meaning of the script language. I've previously posted several common hacks of Setup Wizard generated scripts to do a couple of different things, but they are not supported by Microsoft, and must be done each time after the Setup Wizard has generated the installation disk set.
This is one reason that I use another product to handle the bulk of my installation, relting on Setup Wizard only to install the runtime, and at times, the Microsoft-provided ODBC drivers. I've posted a recent message on my feelings on setup tools that you might want to read.
