DOS sessions under NT can specify their own AUTOEXEC and CONFIG files. If not explicitly specified, by default they use AUTOEXEC.NT and CONFIG.NT. Make sure the FILES= setting is high enough for your purposes.

Also be aware of MSKB article #Q168396, regarding unexpected shutdowns of FPD under NT.
