We had the back orifice virus here at work which pub a program in the windows directory that is was called " .exe" (space+'.exe'). Because it was in use when windows was running there was no way to delete it. When we booted the machine to dos we could not delete the file because we didn't know it's dos name and the file would not list with the "dir" command. Finnally we found the dos name from a command prompt when we were in windows. It turns out the dos name of the file was "exe~1.exe". We then booted into dos and deleted the file with "del exe~1.exe" command.
So maybe if you find the dos name of the file you can erase it. Hope this helps.
