On the NT system where you're sure that Close on Exit is set, add an Exit statement as the last line of the batch file. Works for me here at least.

The Win98 may not be inheriting the proper .PIF file settings for the command processor; IOW, you might not be starting the command processor you think you're starting. IAC, Alt-Enter will switch between full-screen and windowed mode.
