That is most likely happening because VFP is installed on your system and has registered the file type .APP as a VFP.EXE application. To make sure that your ActiveDoc always runs from IE, you can put iexplore in the command line in your installation routine.
like:
iexplore myactivedoc.app
BTW, I prefer the use a HTML file that forwards to the actual activedoc. The HTML verifies the correct version of the VFP runtime is installed and downloads and installs it if necessary, then launches the activedoc.
