I have this problem with flopy disk, too. I do copy of EXE file contained in flopy disk (or CD) into hard drive and run this copy of file from HDD (function of API -> ShellExecute).
This problem is not on all computers.

I do thing: NT or other OS (W95,98) have internal cache for opened and used files. Sometime after exit from opened executable file or close opened file this cache is not clearing. Operating system after remove your disk can close opened executable file and finding serial number of your disk (flopy, CD,...)
