I'd create two separate setups - one that installed on the server, and a second which was dropped on the server beneath the share used for the app - workstations would map to the server and run the second setup, which would have a post-setup executable that would construct the shortcuts based on the location of the Setup files. I'd make certain to use UNCs for my shortcut as well.
