The problem is that you can't have two machines with the same NetBIOS name in the same NetBIOS namespace, which can span multiple workgroups/domains.

If the affected systems are NT or Win2K, they can use an IP address in place of the NetBIOS name; this would be an alternative if you use TCP/IP as your base protocol and the server has a fixed IP address.
