Both are acceptable but have a slightly different meaning.

1.-Hope you don't have any trouble

Usually is a wish about a single thing. Like I tell you I am going to the tax man for an audit and you might say "Hope you don't have any trouble."

2.-Hope you don't have any troubles

Usually a general wish for no problems. You and I meet and we visit awhile and when we are leaving you might say to me, "Hope you don't have any troubles" basically wishing me a trouble free life.
