I cannot really tell you what you want to hear, but I can tell you my experience.

I began using Help Workshop intensively about six months ago. I discovered that it was prone to crashing when it encountered a lot of errors. Since I was new to HTML, I produced a lot of errors and the darn thing nearly drove me nuts.

Eventually I simply learned to work around whatever bothered me. With issues such as your ".cnt" file problem, I found myself simply finding another way to do anything that caused problems like that.

Alas, wish I could say something more helpful, but that's my experience...
