You can do it from the Server Enterprise Manager (SEM). From the SEM, expand the Management folder. Right-click on SQL Server Agent and choose Properties. On the General page you can select the Mail Profile that you want SQLServerAgent to use.

If there are no profiles listed, you'll have to create one. Log onto the server using the same login that SQLServerAgent is using. Use the mail client to create the profile. This profile should now be available from in the Agent's properties dialog.
