I've several segments to my installs; one reason I use InstallShield is to let me reboot during an install and continue by writing RunOnce keys into the registry as needed.
What I'd do in your case is have a manual process, just like I'd have if IE had to be installed on the machine, or an OS Service Patch, or MS Word. Sometimes it's easier to write a sheet of instructions to be followed, and just put all the pieces on the CD.
