I have renamed reports through the project several times and have not had this problem.

You might want to Clean Up the project (that does a pack to get rid of deleted records)

Also you might want to ensure that all you calls to the report are using the new name, I have seen where my programmers complained of this only to find that they forgot to change code in a form that still called the old name out. And when the project was rebuilt it was wanting to know where to find the old name report.
