I've not seen this happen (I don't run much under Win9x these days) but NT SP6a is out and does address several possible issues for NT Server dropping connections; it sounds like the stations are dropping because something is dying - a flakey connection or NIC in the server, another NIC on the same segment as the server 'jabbering out' and blocking the server from talking, or a network protocol getting dropped are all possible causes.

I'd look to see if all the Win9x stations are using the same protocol to talk to the server; if they are, but other systems relying on a different protocol are not affected, I'd try using a different network protocol, especially if you now are using NetBEUI - it's easy to set up initially, but is a real pig as more stations rely on it to talk.
