The only way what you're describing could happen is if you're trying to run a .PRG or .APP by double-clicking on it in Windows Explorer (or the equivalent). There are several solutions, including:

- Create an .EXE instead of a .PRG or .APP. The .EXE will always look for the correct runtimes and work properly
- Create a desktop shortcut that explicitly calls VFP6 in the "Target", with the program to run as a parameter:
C:\SomePath\VFP6.EXE C:\SomeOtherPath\MyProg.PRG
