Once I make C: my boot-up drive, will I be able see the other NTFS drives, and will I then be able to safely uninstall NTWS from D:?

If you upgrade the Win98 partition, then you won't be able to consolidate the C: drive without something like Partition Magic. But you can consolidate the other drives.

You won't have to uninstall NTWS. Since you won't be upgrading that, you can just delete the directory and any program directories installed on that drive.
