You've got some good advice allready for using NTFS here, but I'd have another suggestion for you, that was always handy for a "chaot" like me, that never finds the rescue disks or the NT CD when needed.
Make a small partition on the HD where you can install a NT core system, that holds only the absolute needed parts of the OS (as far as I remember that's about 250 Megs). Now when your NT/W2K won't start from the normal partition you can change the bios boot sequence accordingly and boot with your recover system. Log in as Administrator and you should have access to all of your NTFS partitions.
This works with NT and I think it will work with W2K to, but the needed space for the core system my have increased a little. :)
