Bryon;
I have been involved with several conversions from FoxPro to VFP. One approach involved the following: Use prg's and spr's as is - minimum code changes required. Convert to VFP. Making changes required going to FoxPro, make the change and then to VFP to compile. What a pain!!! Any and all mods were a real SOB.
If you can afford to, use a good foundation like VFE or VMP, etc. and rewrite the application. Any and all modifications will be simpler and faster to create and maintain. It is possible to have table driven customer options - this is something I have done. You write code in VFP and select the options required for the user. I will let you worry about the security issues. I think it is best to maintain one current version of an application rather then "customer" versions. I have been on both sides of that fence.
