Starting in Lotus Notes version 5.02, the new Lotus.Notessession class was added to handle better automation issues. It has an Initialize method where you can pass a password in and the user no longer has to manually enter a name and password. See my post to Andrew for a thread where this is demonstrated.
Unfortunately, Notes 4.X still doesn't have an easy way of doing this.
