Rather than modifying the generic CONFIG.NT for the system, both WinNT and Win2K allow you to specify custom CONFIG and AUTOEXEC files for indovodial DOS apps; I'd suggest creating a custom environment for the problem app, that specifies a larger number of files in CONFIG.NT for that app.

I'm not certain if the WIN.INI entry PerVMFiles, in the [386Enh] section of the file, will provide an override at the OS level (as is the cse with Win9x and WinME) but it's worth checking.
