I think the common cause of issues like this is that many people try to include .mpr into the project. Fox says "include menu", and it means "include the .mnx" - so it will regenerate it anytime, if necessary. I remember when I was writing my screen code generator - no possible way it ever wanted to accept a .spr I generated, even if I put my generator in _genscrn variable; I tried to put the .spr from genscrn, and it didn't work either. It accepted screen/menu code only when the original ..scx or .mnx was included in the project (I've reverted to generating simple .prg real soon after that). Since the genmenu wasn't changed in any substantial way since 2.0, I wouldn't be surprised it behaved the same in the project manager.
