I dont see where you problem is or at least I never have see it myself. My directory structure is:

\AppDir\Data Where the data files and DBC are
\AppDir where the exe is

And I Copy files back and forth from my \Data directory to the server where I develop and back again with no problem.

I dont think I am doing anything different than the next developer.
