Compile before saving can be set on a program-by-program basis (with the save settings checkbox in the properties dialog) or you can apply it as a default to all prg files with the Apply to .PRG files checkbox.

Another possibility (and I'm just speculating here) is that when you run a program from the debugger it does an automatic compile before running. This would make sense in that the PRG displayed in the debugger and the FXP being run would be in synch.
