I am using VSS 5.0 VSS 5.0 allows mutliple databases. Perhaps you have one project per database.

I did this once but I don't remember all of the details. I think this will work. Create multiple blank srcsafe.ini files in different directories. In each of your new ini files add the line #include \srcsafe.ini
Then overwrite any properties from the original that you currently edit by adding them after the #include line. Select File\Open SourceSafe Database in VSS and use the browse function to add all of your new srcsafe.ini files. It should prompt you to enter a database name.
