After two hours of searching for a bug on PHDBase, I finally found the reason. I have to say that it is kinda frustrating.

One of the program I am using is issuing a USE on a table with an alias. So, it goes like this:

USE myTable ALIAS TableToIndex EXCLUSIVE

Not such a big deal, this is pretty standard. Then, I tried to use PHDBase to index the table. So, a simple PHDBase command like this would have done it:

PHD('index keep all,numbers')

But, then, I kept getting Command contains unrecognized...

Then, I tried without the x to the alias name. Guess what, it worked. PHDBase works on an alias up to 11 characters but don't try to enter a 12th one. Am I the only once who faced that?
