I had a client with this exact problem. Turned out it was Norton Antivirus 2001 running on Windows 2000. NAV 2001 running on W98 was no problem. NAV 2000 on Windows 2000 is no problem, as well.
NAV was disabled and the speed went back to normal. If you simply exclude the appropriate file types from AutoProtect it should achieve the same thing.
