As long as it's not your Windows temp directory. Which is really the only way I can see it having been flagged a system folder. Check your System Properties (control panel) | Environment tab.
FWIW, I don't know that it's a good idea to make the default app folder any folder named "temp" or "tmp" off a root directory, mainly for the problem your having now.
I would think it would be better to make a specific folder for it.
