Could you add some kind of marker into the file to say you have processed it? one which would not affect the other system that's importing it?
maybe a CHR(254/0) after the end of file marker?
As far as finding duplicates, there are lots of ways of doing this (search on UT) but I usually find that pulling the file into a holding table then working on it record by record is the best way.
