Probably the easiest way is to include a post executable program that will move the files from where they were actually installed (based upon user changing defaults) to where you want them. Another thing is when you set up your distribution files, include the other files in folders other than the application folder but under the root of the app directory. Setup will put them in the subdirectories of the root that you have put them in when it compresses the executable.
