It is a folder and files just like any other.

if DIRECTORY("C:\WINDOWS\Start Menu\Programs\MyAppFolder")
   erase "C:\WINDOWS\Start Menu\Programs\MyAppFolder\*.*"
   rd "C:\WINDOWS\Start Menu\Programs\MyAppFolder"
endif

You need the quotes around it because of the space between Start and Menu.
