So when we do a 'get latest version' it asks us 30 times if we want to overwrite our existing FXP files, and we have to either say NO, or if we say YES, make sure the new FXP files are writable. What is the best way to handle this? I am wondering if we should NOT check these files in to begin with?

If your files are marked R/O, you can't compile the project.
There is an option in VSS that lets you NOT keep local files as R/O. Since I don't have VSS installed right now (I use Perforce, which is free for a maximum of 2 developers), I can't tell you where to find the option.
